Before the Heresy there were 30 Great Companies (IA article) We know there were Lord Commanders, Lt. Commanders and such, and this matches the description of the EC structure in Slaves to Darkness.

So lets assume that each Great Company was at least structured as above, with Lord Commanders commanding Great Companies (the Marines, Imperial Army, Imperial Fleet, and other forces).
The Lt. Commander would be a current chapter master. There would be any number of companies below them. Lets assume 10 Marine companies (same as current chapters). Then there would be Land Raider companies, perhaps speeder/jet bike companies. Robot Companies. Terminator armed companies and other specialized companies.
Captains would be incharge of the Company sized forces. 10 or so squads. Though pre-heresy it could have been Land Raider companies or other style companies. So the actual forces they are composed of may vary.
LTs would be in charge of deployed task forces. Perhaps a mission of a few squads, perhaps a Land Raider task force. Combined arms tasks forces would probably fall under the roll of Captians with one or more Lt's in charge of the specific squads/units.
Veteran Sgts would be in charge of the squad. The more specialized the task, the more like a Veteran Sgt would run it, as compared to a "standard" squad being run by a Sgt.

Apothicaries would probably fall outside this structure, as they are specialists. So depending on the homegeneousness of the army, they could be spread throughout the force (very likely) reporting to a specialized training commander. Or they could be assigned to task forces as needed. I am leaning to the Homegenous "battle brothers".
The Techmarines would probably be the same. Assigned to vehicles/roles more then to the Lts. They would go with the equipment they were responsible for (robots, Land Raider, Bikes). And follow the equipment as needed.
Chaplains would be a secondary chain of command, much like Commisars. They would be selected from the rank and file and be trained, and deployed by a Captain of the Chaplains. They could be considered the "training" force of the legion (morale, instruction, performance, adhearence to structure), so would have a different role pre-heresy then post (also the vulnerability of the EC was their quick fall to Slaanesh. So a force that quickly modifies behavior would be crictical).

Additional discussion
As we don't know the number of squads, the equipment they had, the number of companies the list is incomplete.
The structure for supporting the Great Companies is one of "development". i.e. the Great Companies would do the battling. A new Great Company would train and spin up by providing the "Battle" Great Companies supplies, men, replacements. All the while training their force. Once they reached "full strength", they would hand over the support to the newest Great Company, or to one that had suffered big losses. This way, non-combat time would be optimized by training and support of the battle great companies.
i.e. the "fleet" had support along with them, or in my version of the Emperors Children, the newest great company had the responsibility for maintaining the "support" fleet. Thus they trained their adepts (apothicaries/techmarines), built their strength and numbers (what was built over what the other great companies needed was added to their strength). They created the new marines for the other companies (training for adpets), and trained them (trained their "vets"), until they were full strength (for a great company). From there, another great company would be started, with the maintenence and support personell now reporting to the new Great Company, while the earlier company started fighting, and then being resuplied by the new great company.
The Support fleet would fall under the control of the "Staff", but the actual day to day running would be done by the battle company in charge of it. Again, this way, they can train their troops while building their strength.
Also, the lines of support would be minimal as the "resupply" would be available near the front lines. In times of need, the rebuilding Great Company could go to war also, providing additional support of men and equipment.
The cross training of the Emperor's Children could be done during these "down" times. A Great Company comming back for resupply, could also work with the "resupply" great company to expidite training, and maximise output. It would also provide a chance to intermingle troops (i.e. each of the two exchange specialist as needed or transfer equipment).
It would promote a "brother in arms" mentality, as you make the equipment, train the troops and more for the borthers at war. They do the same for you when they are in "garrison".
There could be one or more of these fleets, depending on how the Legion was deployed.
In addition, the recruitment to the Imperial Army could be used as a screening process for marines. I.e. one recruitment process. Those fit for becomming marines, are sent to the marine processing area. Those not fit, but healthy go to the Imperial Army, or where needed. The marines have a standing force to train against, and the Imperial army is integrated with the Great Company (thus the number of Imperial Armies following the Chaos Legions).
The fleets being tied to the same structure provides the transportation, defense (you have a huge army training inside the fleet), repairs and more. The "supply" fleet would be surrounded by the battle fleets, providing a perfect defensive shield for the resupply fleets, as well as a centrally located resupply point. As a ship is finished, manned and combat ready, it can be deployed to the Resupply company, or sent forward to the battle companies. Damaged ships would be repaired within the resupply fleet, the crews used to train new crews, perform repairs, and perhaps partially man new ships (distirbuting the experience).
